In 1973, following the ruthless six-year-long Lunar War, the hostile alien species known as the BETA—Beings of Extra Terrestrial origin which are Adversary of the human race—invaded Earth, killing billions and decimating Eurasia. 
 

With the nations of Eurasia having fallen to the BETA, their survivors race to develop a new tactical surface fighter at a base in Alaska. Yuuya, an ace pilot with a bad attitude, is reassigned from the US army to the joint US/Japan TSF development project. There, he meets the imperial soldier Yui. They start off as constantly bickering enemies, and he soon meets the mysteriously cold Soviet soldier, Cryska.

Yuuya, an ace pilot with a bad attitude, is reassigned from the U.S. Army to the joint US/Japan TSF development project. There, he meets pilots from Nepal, Sweden, Egypt and all over the world... including a by-the-book imperial soldier named Yui. The two instantly become constantly bickering enemies, and soon he meets the mysterious duo of Soviet pilots known as the Scarlet Twins, Cryska and Inia.

Now in 2001, with the nations of Eurasia having fallen to the BETA, their survivors race to develop a new tactical surface fighter at a base in Alaska. Yuuya, an ace pilot with a bad attitude, is reassigned from the US army to the joint US/Japan TSF development project. There, he meets the imperial soldier Yui. They start off as constantly bickering enemies, but gradually begin to develop a relationship of trust... Amidst political tensions inherited from the Cold War, Muv-Luv Alternative: Total Eclipse follows Yui's delicate mission and Yuuya's journey to overcome the demons of the past that still haunt him.

Takamura Yui's past during her days as a cadet for the Imperial Guard training school. Expanding upon the first two episodes of the anime, it covers issues such as her interaction with her friends and allies, to her first battle against the BETA and the for reason to her attachment to the Type-94C.

A short story, set some time in Total Eclipse during the events of Blue Flag, about the appearance of a "ghost F-4" in the TSF simulators, a spectral manifestation said to be undetectable and unbeatable.
 
In 2001, reports are coming in from pilots regarding an undefeatable F-4 Phantom present in the simulator database that will forcibly insert itself into any active simulation, and defeat all human pilots present. Despite the simulators being locked down, Yuuya Bridges, initially being there just to check things out after having his interest piqued by Vincent Lowell, now has to team up with another pilot on the site, Lieutenant May, to get to the bottom of this phantom menace.

Since 1973, an invasion of aliens known as BETA upon Earth is driving human civilization into nearly collapse. Facing an enormous mass of enemy force, mankind has developed large humanoid arms called as Tactical Surface Fighters and deployed them to its defense lines through out the world. However, all those efforts could slow down defeats but could not stop BETA, and mankind is forced to abandon major area of the Eurasian Continent. For 30 years, mankind is bogged down in an endless war against BETA without any hopes of victory. 
In 2001, the Imperial Japan faces difficulties in the development of a next-generation main Tactical Surface Fighters (TSF) as it defends the front lines of the Far East. The UN has proposed a joint development program between the Imperial Japan and the United States as a part of its international mutual development project of TSF, the Prominence Project. 
Yui Takamura, a surface pilot of the Imperial Royal Guards of Japan, is given responsibility for the project and sets off to Alaska. Meanwhile, Yuya Bridges, also a surface pilot of the US Army, was heading to the same destination. 
Yet they never knew that their encounter would change their destiny drastically. 
This story with exciting human dramas and robot actions takes place in the development of a new Tactical Surface Fighters, the most important and effective weapons against BETA, at a crisis of human extinction.
