The region of Metafalss surrounds the second Tower of Ar tonelico, which is said to represent the Goddess Frelia of the Trio of Elemia. Reyvateil in this region have been succumbing to a raging Reyvateil-exclusive epidemic called the Infel Pira Dependency (I.P.D.). Croix, a Knight under the Grand Bell Church of Pastalia, is sent to find the source of the problem and contain the epidemic. There is more transpiring in this region than just the epidemic, however, and one mission will throw him into an adventure to unravel the mysteries of the planet Ar Ciel and seek out a legend handed down by the people of Metafalss: the lost Hymn of Metafalica.

Based on the RPG game of the same name. Aurica Nestmile is a young Reyvateil, or "singing maiden" who feels her song magic is not of much use to anyone. From high up on the tower Ar Tonelico comes Lyner Barsett, whose airship is totaled upon impact with the ground. These two meet up, and in the search for someone who can repair the ship, end up helping both each other and themselves.

Planet Ar Ciel has been finally regenerated. Five years have gone by since that day, but the people of Sol Cluster still continue living in the Third Tower. 
Right now, the lifespan of Tilia, who is also the Third Tower herself is coming to its end. Sol Cluster is plunged into chaos now they have to face her death, which also means the disappearance of the Tower. To save the people, Aoto and the others have started a plan of extending Tilia’s lifespan, but doing this means she will undergo a tremendous suffering. 
A completely original story showing what happens after the popular PlayStation 3 RPG of the same name. Characters from the first two games also make an appearance and provide their help as everyone faces together the Third Tower’s disappearance. So, what will be Tilia’s final fate…?
