Raised by a mysterious sorcerer after the death of his parents in a catastrophic fire, Shirou Emiya has only just begun to learn small tidbits of magic. When he is caught in a battle between two powerful Magi, however, he ends up performing a spell above his expected ability, accidentally summoning a beautiful woman knight to protect him. 
 
Shirou is thus unwillingly thrust into the competition known as the Holy Grail War where Seven Magi called Masters, together with their spirit partners called Servants, fight to acquire a powerful artifact said to grant every wish.

As the Fourth Holy Grail War rages on with no clear victor in sight, the remaining Servants and their Masters are called upon by Church supervisor Risei Kotomine, in order to band together and confront an impending threat that could unravel the Grail War and bring about the destruction of Fuyuki City. The uneasy truce soon collapses as Masters demonstrate that they will do anything in their power, no matter how despicable, to win.
 
Seeds of doubt are sown between Kiritsugu Emiya and Saber, his Servant, as their conflicting ideologies on heroism and chivalry clash. Meanwhile, an ominous bond forms between Kirei Kotomine, who still seeks to find his purpose in life, and one of the remaining Servants. As the countdown to the end of the war reaches zero, the cost of winning begins to blur the line between victory and defeat.

There was once a Holy Grail War waged by Mages and Heroic Spirits in a town of Fuyuki. However, one Mage took advantage of the chaos of World War II to steal a Holy Grail. Several decades have passed, and the Yggdmillennia family, who took upon the Holy Grail as its symbol, defected from the Mages' Association. Furious, the Association sent forces to deal with the Yggdmillennia, but were defeated. With the Holy Grail system changed, war at an unprecedented scale breaks out.

In a certain regional city of Japan called Fuyuki City, a Holy Grail is said to appear once every few decades, capable of granting any wish to its owner. Seven magicians form contracts with seven heroic spirits and engage in the conflict known as the Holy Grail War to obtain the Holy Grail. Rin Tohsaka, who was raised in a family of magicians, also aims to participate in the Holy Grail War, following her father Tokiomi Tohsaka's legacy. However, as she attempts to summon the greatest heroic spirit Saber, things take an unexpected turn...

As the Fifth Holy Grail War reaches its conclusion, Saber repeats her final duty from the previous war in order to end the vicious cycle once and for all. With the decisive blow draining her remaining mana reserves, Saber's body begins to dissipate. She utters a tearful farewell—but Rin Tohsaka reaches out to her at the last moment. 
 
The future has been changed, and a new beginning awaits.

The story is set in the year 2015, during the final era over which magic still held sway. The humanity survival and security organization Chaldea was established to observe the world that can only be seen by magic and the world that can only be measured by science — as well as to prevent the final extinction of mankind. 

Thanks to the efforts of many researchers, the path of human history has been ensured for 100 years into the future. However, without warning, the realm of the future that was under constant observation by Chaldea vanished. The extinction of humanity in 2017 was observed — no, confirmed. 

The apparent cause of the extinction was in the Japanese city of Fuyuki in 2004. In that city, there was an "unobservable realm" which had never existed until now. 

Chaldea issued the Grand Order for a "Holy Grail Expedition," to investigate, uncover, and possibly destroy the singularity that apparently will cause the extinction of humanity.
