Creating a robotic boy in the image of his recently deceased son Tobio, Professor Tenma thought nothing could go wrong now that his beloved child had been "reborn"... that is, until he comes to realize that this invention could never replace his son. Before long, however, the robot is kidnapped and spirited away to a robot circus in America, where he is soon rescued by Dr. Ochanomizu, and taken into his care. Tobio is given the new name Tetsuwan Atom, and transforms into Japan's crime-fighting hero, although his anti-violent pacifist views and overall childlike naivety tend to clash with his battles often.

In the distant year 2003, Japan is a technological utopia, and robots are everywhere. One such robot, Tobio, was built by the brilliant Dr. Tenma to replace his dead son. But when it soon becomes apparent that Tobio is an imperfect copy of his departed child, Dr. Tenma throws him out. He is rescued from the scrap heap by the benevolent Professor Ochanomizu, a crusader for robot civil rights. Now the little robot, renamed Astro Boy, is given a mission to defend Japan and the world from all manner of sinister threats. Using his seven super-abilities and 100,000 horsepower worth of strength to battle evil, Astro hopes to set an example to the world of the good which all robots are capable of.

Atom is a robotic boy that posses super human powers and an artificial intelligence system that is unparalleled to any robot. His creator, Dr. Tenma, created him to replace his late son, Tobio. Dr. Tenma soon destroys his laboratory, after the creation of Atom, and shuts down Atom. Soon after, Dr. Ochanomizu, the head of the Ministry of Science revives Atom, and tries to give him a normal life as a 6th grade student that helps the police agency keep renegade robots and bigot humans from causing harm. Atom faces extreme racism for being a robot, and he must discover the truth about his creator Dr. Tenma.

Doctor Tenma, chief of the Ministry of Science, brought a digital brain genome from an aircraft. Doctor Tenma begins a trip to Mars, then combines the genome with a robot. Doctor Tenma's son, Tobio, who had died in a traffic accident, has been revived.

The film begins with the Phoenix retelling the tales and hopes of Astro Boy. Many of the visual being directly taken from the 1980s TV series as it recaps some of his adventures. 
Following this recap, Astro Boy confronts Blue Bon and tries to convince him to change his mind about the humans. But Blue Bon misunderstands, assuming that if Astro Boy does not agree then he is an enemy. Blue Bon hates humans because they broke apart his family (Maria and Tonto). A battle begins between the two after Astro Boy fails to convince Blue Bon that they aren't each others' enemy.

With no investor funding, Umatarou Tenma and Hiroshi Ochanomizu must turn to odd jobs to fund their project: to build a humanoid robot that thinks and feels like a human being. When the two geniuses succeed in building A106, they start experimenting with his emotional capabilities right away. As they test to see if they truly can build a sentient robot, one question remains: will this robot become a god or a friend?
